What is the best route to upgrade a Graylog server built on the Amazon AMI?
The upgrade process is identical to the OVA. Both are using the Omnibus package.

Will this type of upgrade affect existing configuration or data? Anything touching MongoDB or Elasticsearch that would affect data loss?
These upgrades to the current 2.2.2 would be implemented on servers running Graylog 2.0.0, 2.0.2, and 2.1.2
Yes, Graylog will upgrade/migrate data into the correct format (e. g. index sets) on the first start. Downgrade is not supported, so make sure to make a backup or snapshot before upgrading.
